The problem seems more likely a misindexing to me. We had similar
experience that the cell dimensions were correct but the Miller indices of
spots shifted by an integer, then Rmerge went to hell. This is often due
to a wrong beam center. Double check the beam center or index it with
different frame, see if the problem goes away.
