Wulf,

I was happy with Geoff Barton's STAMP program:
http://www.compbio.dundee.ac.uk/Software/Stamp/stamp.html

The literature reference is here:
http://www.ncbi.nlm.nih.gov:80/entrez/query.fcgi?cmd=Retrieve&db=PubMed&list_uids=1409577&dopt=Abstract

You can receive the source and compile it on site, see:
http://www.compbio.dundee.ac.uk/downloads/README

The STAMP program outputs superposed coordinate files and multiple
sequence alignment text files that can be used in G. Bartons multiple
sequence rendering and annotation program, ALSCRIPT (see his home page,
above).

Good luck!
