if you don't mind a solution involving fortran programs and O macros, then SOD
may be of use (http://xray.bmc.uu.se/usf/sod_man.html). based on a
multiple-sequence alignment, it can generate O datablocks and macros that
colour your model according to the degree of residue conservation or
variation. after that, create your favourite cartoon, render with MolRay, and
Bob's your uncle
