No, but what do you want to do with the mismatched atoms?  

Atoms present in one file but not the other could be handled in several
ways.  They could be present and stationary in all of the intermediate
coordinate sets, or they could be deleted.  But, for an atom to move it
must have a counterpart in the other file.
