[ccp4bb]: non-staining proteins??

We have a detergent (DDM) solubilised membrane protein with an HA flag
attached. Western blots with 2 different anti-HA antibodies clearly show
the protein. However, when the blot is overlaid on the SDS PAGE gel, there
is no match to the coomassie or silver-stained protein bands which appear
at slightly higher MWs. The MW markers however do overlap. We can't
explain this discrepancy (unless we assume the HA-protein is not taking up
stain). Has anyone had a similar experience and/or able to suggest a
reason?
