First find the missing residues in each of the two structures you want to compare. Than delete these from both pdb files such that the files only contain the common residues. I am not sure if the residue numbering has to be same or if the program just matches the first residues in both files, then the second etc. which would be preferable if you compare homologous structures. -Norbert
