Dear Jan,
if you are sure that your missing C-terminal oxygens are not due to some
refinement
program artefact, you should consider radiation damage.
High-dose synchrotron radiation on cryo-colled crystals may lead to a
decarboxylation of carboxylic acids,
and probably as well of the C-terminus.
