I think the easiest is to colour residues as you like and then
transfer the atom colour to vertex colour.

Say colour lysines green (this is atom colour, NOT bond colour):

c=3, r=lys

Build molecular surface -> the normal menu cascade

Transfer atom colour to vertex colour

vc=a

-> All the surface vertices associated with lysines have turned green
