I guess,
\(rmsf:=\sum_i^N\sqrt{\frac{(x_i-x_i')^2}{N}}\)
(in LaTeX for better readability)
would do what you're looking for,
x_i being the quantities that you expect to fluctuate from the x'_i (or
vice versa) and N the total number of them. What are they? Maybe atom
positions, then you could simply write an awk- or perl-script to read the
co-ordinates and do the calculation for you.
