[ccp4bb]: Refining Heteroligand ?

Hi All,
I am refining my heteroligand (that contains 3 chains) with the rest of the 
structure. 
However, following refinement, I always find that one of the chains get 
displaced in such a manner that chain 1 and chain 2 are too far apart to form  
a bond.
Can I fix a part of the molecule (there's density for it) and refine the rest 
?
