A very good dye for nucleic acids is toluidine blue.  You just make a 
0.5 % solution in water, stain your gel (say 20% acrylamide) for 10 
minutes, and then rinse it off with hot water.  Remember though that 
anything that stains DNA is likely a carcinogen.  Also, you can 
phosphorylate the DNA with 32P either before or after crystallization 
and that will be rather unambiguous.
